I think he'll want to stay on the X-Files, if possible. He really seems to enjoy investigating oddball cases much more than normal ones, even though it has obviously hurt his chances for career advancement.
As far as his relationship with Scully. . .hopefully, now that's he's resolved most of the lingering issues from his childhood, he'll be ready to give her that "normal life" she talked about wanting them to have in the opening sequences of "Dreamland".
