She believes in Mulder. She lets herself believe it even though she has doubts becasue she has such faith in him. In other circumstances she has fought him on his somewhat irrational ideas becsue he could be made a fool of and she doesn't want him to be hurt. But in this case, no one else will be affected. This was for Mulder to deal with and as long as her's ok with it she will accept it.
Scully has always had strong reactions to ghosts (hence her greart fear in HTGSC). Whne she saw her father and the Elegy hosts she didn't want to believe but there was no way she could prove or disprove it. So she just sweeps it under the carpet and doesn't think about it.

She won't be going on a search for proof of Sam's death or even being still alive because it would just cause Mulder further pain. And since he has accepted it she will too, for him, She may not believe what he saw but she won't drag it out and cause him more suffering.

Scully saw the CSM from a distance in Wetwired and also in Triangle in Kersh's office but interestingly at least one or both of those may have been a dream or hallucination.
Othre than the first ep that's all I can think of where they were in the same scene. Am I missing some?
