I agree on the religous overtones happening. Scully and Mulders beliefs are becoming very close. Could it be it will end with them believing the same?
I think Scully still believes during her abduction she was held in a train car and the experiments performed on her were done by the Government. But I also think she believes these experiments and tests were for diverting an alien invasion.
With the latest developments regarding Sam and her abduction and death, raises the question on why did they string Mulder along like they did? Could it be that Mulder wasn't the focal point of the whole operation but Scully? I know this may be far fetched (unlike anything on TXF) but it was Scully they abducted, it was Scully that was strapped into the spaceship ready to blast off into the great unknown. Could this have been a conspiracy from the beginning to keep Mulder chasing a well planted trail? With Scully following?
