Let's examine the evidence, shall we?

First we have this picture:

He's just woken up; his area is the least of his concerns.

Next:

Here we have a good look at the area. While it's certainly possible that it's a shadow, it is just as plausible that his boxer briefs are gaping a bit.

Now from this angle his boxer briefs look to be in place, leading to the belief that in the previous picture it was, simply, a shadow. It is, however, possible that with the movement of Mulder's legs the briefs have gone to a more covering issue. His area does appear to be completely covered.

It seems that the results are inconclusive. The only concrete conclusion I have come to is that I need to get back to work. I don't think this analyzation is part of my job. Unfortunately.
