The insiders knew what Mulder was up top. They knew he was secretly trying to investigate his sister's disappearance and ther connection to aliens and the conspiracy. When he got too close they had to "reel him in" as Scully said in Tooms. Also they probably did want to punish him and show him who's boss. Kersh did the same thing in season 6. Bottom line: the powers that be hated Mulder but even moreso they feared him. Keep him busy doing work he hated so that they could keep a closer eye and him.
