Define plot twist: the story turning in an UNEXPECTED manor. The Matrix inside a Matrix theory is what we are led to believe. Remember movies don't show everything, only what their creators want you to see. The Brothers are setting everyone up to think Matrix inside Matrix so their twist will be even sweeter.

Also, the Architect has defined "The One" much more clearly than the first movie. He is not all powerful, but is very powerfull because he cannot be controlled by logic.
