I think it has been said many times on this forum that pain (at least the type you seem to have) is good as it is a sign that your teeth are moving. I had my braces put on two days ago and there still is no significant pain yet (I hope that is not a bad sign :). So brushing for me so far has not been bad.

However, my orthodontist suggested I use Colgate PhorFlur Anti-Cavity Floride rinse once a day after brushing. I guess if brushing is bad for you now, you could use the PhosFlur rinse too and not worry too much about decays. Hopefully the pain will subside in a few days.
