I never was sure who she was supposed to be. I know she turned into Mulder and it was like it was saying that Mulder was guiding Scully all along. But why was he represented in this way by a blonde haired woman? Is there a reason for this?

The more I think about it the more I think this was their first time. I think that Mulder and Scully had probably gotten to the point where they had discussed changing their relationship. Maybe Mulder even had wanted things to change right around SUZ/Closure. But Scully held back and said she wans't ready. Mulder respected that decision. The reappearance of Daniel somehow helped free her and she knew that she wanted to be with Mulder and that was her correct path.

But as you say Rab, she still has her own way of doing things so there's still some complications which is why she leaves. I agree Mulder underdstands this and can accept it.

I've always thought that it's interesting in Je Souhaite that Scully says she's "fairly" happy. In a way it might be taken as a put down. As if Mulder somehow isn't making her completely happy. But both of them know its not that simple and hapiness may never be something they can achieve to its fullest because of everything they've both been through but also more importantly just because of who they are.
