I'm not sure that most people equate "wanting to have sexual intercourse together" with "wanting to have children together" (actually, *I* do, but that's partially due to my religious beliefs and I'm well aware that it's a minority viewpoint). If anything, Scully might have thought that asking him to provide a "donation" was presuming on their newly begun sexual relationship.
Also, think about the last scene of "PM". Mulder's waiting at Scully's apartment for her, very comfortable, and then he says "Don't give up on hoping for a miracle."
Now, "miracle" can be interpreted in much the same way as Scully's "I can't explain how it happened" comment at the end of "Requiem". Does Mulder, the believer in extreme possiblities, really believe that even if they don't ever attempt another IVF procedure *OR* ever do the Naked Pretzel together, his sperm still might mysteriously leap into her body and conceive a child?? Or does he mean something more in the nature of "Let's quit trying so hard. Maybe if we just relax and enjoy the intimatcy of sharing our bodies with each other, at some point we'll conceive a baby even if it's supposed to be impossible for you to get pregnant in the normal way."??
