There was an episode with flashbacks to Sun and Jin trying to get pregnant in Korea but they couldn't. The doctor told them that they couldn't have a baby because Sun is incapable. Jin acted like a real jerk and accused her of knowing before they got married and not telling him. Then later the doctor found Sun and told her that it's actually Jin who is sterile but he was afraid to tell him because Jin is involved with Sun's father and therefore a scary man. So when Sun told Jin she was pregnant he smiled the cutest smile EVER and said, "It's a miracle!"

Part of the controversy is in the same flashback episode, Sun was meeting another man in a hotel for English lessons because she was planning on leaving Jin. Nothing inappropriate happened on screen, but there were light insinuations that maybe Sun hooked up with him and that's why she's pregnant.

I personally think that the island healed Jin in the same way it healed Locke and Rose. Plus, even if Sun is pregnant with that other guy's baby, there is no reason to ever tell Jin or anyone else that since they're stuck on an island. Not to mention that unless they speed things up it'll be the 9th season before she gives birth anyway.
