David James Elliott has, indeed, said he is leaving at the end of this season of JAG. My guess is that IF the show is renewed, they''ll work out some sort of deal with him kinda like the one DD had with XF during season eight, where he's in at least a handful of eps. I really don't know what DJE intends to do; unlike DD I don't think he's ever been in a movie. Maybe some made-for-TV movies, but not a box office one.
I think it's more likely that the knowledge that DJE is leaving will be the tipping point in helping CBS decide not to renew it. I guess JAG could survive a bit better without DJE than XF did without Mulder; it's more of an ensemble drama than a two-character one, but DJE is definitely the lead actor.
As for what else could be in a one hour format. . .well, there are westerns (okay, admittedly that's not likely) night time soaps (which is, I guess, kinda/sorta what "DH" is) and family dramas (like "7th Heaven" on the WB) and other stuff. Personally, I wouldn't mind seeing another drama set in a newspaper, kind of like the old "Lou Grant" show. . .although, if they did one, my dh and I would probably pick it to pieces and comment on how it didn't match our real-life experiences working for a newspaper.
