This being a parallel doesn't make it stop being authorial wish fulfillment.

Similarly, the Operative was willing to kill people to support the cause of the Alliance, choosing not to know why he was asked to do this. Upon finding out what he was really being used to do, however, like Mal, he cannot just stand back anymore; he's no longer blind to the truth, and so has a new responsibility.

Some people see what you call "truth" and still choose not to act how you wish them to.

The story wants us to see the events on Miranda as damning and a fundamental blow to the Alliance. Some would see this as an unfortunate mistake, instead. Not as damning of the Alliance, but indicative that the Alliance is trying to do the right thing, but needs to get better at it.

Indeed, "Serenity" would have been a much better story and shown much better characterization of the operative if this had been his own conclusion.
