Okay, now that I have read your post... I am going to guess that you shorted the fan leads on the analog board possibly because the fan was not seated properly on the case back and it may have bent the contacts going to the fan on the analog board. Since the image is skewed, why not take it apart and check out those tabs while you are tweaking the video. Refer to the PDF you downloaded for video adjustments. Wether 512 or 640, the adjustments are almost the same.
On a side note, you can clean computer parts (hard drives and CD drives are the exceptions) with soap and water for that brand new look. (Trust me, we did it in the Navy, I was in an emergency reclamation team.) Turn everything off, disassemble the thing, remove any PRAM batteries or power sources. (I let the boards sit about a minute without the battery in it). Then wash your boards (I have done an analog board and a 6300 board this way as well as others) with mild dish soap and water. Use a toothbrush very gently for the cracks and crevices. Rinse WELL. Drip dry for 5 minutes with the boards vertical. Then, get a hair dryer (like the one your wife / partner uses) and dry the boards dry (until they are very warm to the touch almost too hot) Make sure you get all of the water out from under things like CPUs, chipsets, and all the components that have a lot of pins coming out of them. After you think it is dry, dry it once again quickly with the hair dryer. To be really sure, let them sit after drying overnight. Put the computer back together and boot it up. (Just a thought here... I will not be responsible for your stuff if it dies because you clean it improperly or use these instructions. Also, try this on an LC or some turd like that before you do it to any CC parts.) The major key to all of this is dry it completely before you use it.
The question mark is surely an OS issue (lack of one). Barring the idea that there is nothing wrong with the SCSI bus. You have not touched the SCSI bus right?
Now, as for what to do with the other CC? Save some rainy day money, then, get on eBay, buy a 6500. Cannabalize all of the internals, and install them in a CC. Once you get it working, you won't regret it.
