I've read several posts from various people claiming they've been intimate for a *LONG* time, maybe since season one. Shipper though I am, I disagree with this theory, because while I think CC may deliberately leave some things vague, if we're going to make any sense at all out of the show we have to believe Mulder and Scully aren't going to flat-out LIE about their relationship. In two different season six eps, Mulder and Scully each denied that they were lovers. (Mulder said "We're not lovers" to the ghosts in the Christmas ep of that season and Scully told the woman in "Rain King" that she and Mulder had never kissed).
That would mean the earliest they could have become lovers would have been sometime late in Season Six. (After "Milagro" or "The Unnatural" maybe?) Which I would accept as possible; the "world didn't end" comment during "Millennium" could have just meant it was the first time they'd shared a *PUBLIC* mouth-to-mouth kiss.
That said, I do think your theory about the way they behaved in season one versus seasons two through five makes a certain amount of sense, I just don't think they took things as far as you do. Early on, I think they both had crushes on each other. I think they eventually "worked through" the initial physical attraction and, for several years, concentrated on becoming friends and solving the mysteries of the X-Files. Later, around the time of the movie, I think their sexual attraction to each other resurfaced and, this time around, they were confident enough in their relationship and professional standing to let it grow.
