as a discussion topic on my fanfic list earlier this summer. (I think you're right about most fanfic writers being shippers. The particular list I belong to is specifically for shipperfic, but even the more general XF fanfic archives — like Gossamer — seem to have mostly shippy stories.)
Anyway, a fair number of people seem to still be writing "first time" stories. Since we have a time span of almost a year when they might have "done it" (as you said, anywhere from "The Unnatural" to "Millennium" to "all things") and a lot of people felt they were already lovers by the time the events of "all things" took place, most people writing fanfic just stick a "presume this took some place prior to midway through Season 7" disclaimer on the story and go ahead and give their version of M&S finally ended seven years of sexual frustration.
I've got to say, my tastes are a bit opposite of yours in this regard, detoured. Shipper though I am, after reading several dozen "first time" fanfics, I began to grow a bit tired of them and started reading (and writing) stories in which Mulder and Scully were already "involved".
Even if the number of newly written "first time" fics does begin to dwindle a bit, there are so many out there that have already been written, in so many different archives, that you should be able to feed your habit for years to come!
