I really do believe that the baby belongs to Mulder and Scully but some people have wondered about how she could become pregnant if she was barren. Some say she wasn't really and I have had some theories on this myself. But my new theory is yes she was really barren and while CSM had her drugged at the cabin in En Ami, the Bounty Hunter came and restored Scully's fertility just as he restored Mrs Mulder's Stroke damage. Why he would do this for CSM I don't know but why did he do it for him with Mrs M? The BH isn't entirely what he seems. He looked as though he was pleased to have Mulder at last when he saw him under the ship. Like he was expecting him and it was all planned. Even using Billy Miles, perhaps unwittingly, to lure Mulder and Scully there to Oregon just so the BH could get Mulder. Perhaps the BH did a deal with CSM ; Scully's ability to have Mulder's child[ to carry on CSM's legacy if he believes he is Mulder's father], for Mulder.

I also believe that Mulder was the first test subject and was then replaced with Samantha. After all his name was under hers in all the files in the mine. He was given his implant in his brain a long time ago. Then for some reason [maybe because one or the other of the Mulder children was found to belong to CSM] Samantha was taken instead. Perhaps CSM took the chip/DNA whatever out of Mulder to save him from being taken again, knowing all along that he, CSM, would die because if it. "I must carry the burden now" is what he said to the fowl one in Amor Fati.

Anyway I have been thinking alot about this as...even though I am a shipper , the myth is very important to me. Also whoever thinks that Scully getting preggers is soapish then don't. Right from the start, fertility , children, etc has been an intergral part of the mythology. Our beginnings is all tied up in it. The baby will be part of the mythology eps only. I can't see the pregnancy or kid being an issue in MOTW eps. Scully will just be pregnant and sending Dogget out on her errands while she does the internet info- gathering. It will be interesting how CC handles it but I'm sure it will not be soapish. Those who think it is are not looking hard enough at the mythology and deep seated symbolism that CC has created.
