Okay, it took me over a year to think about this (so I'm a little slow on the uptake!) but I recently rewatched the last two eps of season seven back-to-back and it got me to thinking. The assumption has always been that "JS" was simply a stand alone episode and had nothing to do with the mytharc elements of "Requiem". Since we saw Jen free at the end, everybody assumed that Mulder's final wish was that she be freed, but we never actually saw him say that. What if what he really wished for was: "I want you, me and Scully to each get what we most want".
Ergo, Jen gets her freedom, Scully gets pregnant and Mulder gets "proof" of the existance of extra-terrestrial life. We don't know how much of a time lapse there was supposed to be between "JS" and "Requiem", so it's possible Scully didn't actually conceive until after they'd finished watching "Caddyshack".
