AL HAMDLILLAH.

Yes, the Imam should do the funeral prayer for the one who died in debt, and the proof is the following hadeeth:
Narrated Abu Hurira (may Allah e pleased with him),A man who had died in debt would be brought to Allah,s Messenger (PBUPH)and he would ask,:has he left any thing to discharge his debt?,If he was told that he had left enough, he would pray over him,otherwise he would say : Pray over your friend,.But when Allah brought the conquest at his hands he said:I am closer to the believers than their ownselves ,so if anyone dies leaving a debt I shall be responsible for repaying it.(Agreed Upon),
A vresion by Al Bukhari has (if anyone dies and leaves nothing to dischage his debt).

All Ahdeeth warning of debt it does not apply for the muslim who intended to pay it back and he died before having the means to pay it as mentioned in the book ( BULUGH AL MARAM) for The HAFIZ( IBN HAJAR AL ASQALNI )with the Brief Notes from the book ( SUBL US SALAM) Written by Al Imam Muhammed Ibn Ismail As Sanani.
Any way the hadeeth I have mentioned is enough to proof the answer.
