I do agree with you that Mulder was upset at Scully, but I don't nessersary agree with why. I think that Mulder was worried.I think that he thought she was in danger, it was more of a protective thing. In other words, He wasn't mad that she had ditched him, he was mad that she made him worry.
Maybe some people would see that as the same, I think that the worrying is less of a selfless thing, then be left out of the loop as far as Mulder is concerned. That is why I think that Scully acted so guilty. I think that the both of them thought that they were beyond ditching.

After reading my post I hope you can understand it.
