Subject: Who can help me sort out the two Season 7 eps?

Spoilers for Seasons 6 and 7

Any myth experts out there? It's not my best subject. What exactly was happening to Mulder in the Season 7 opening eps anyway? What was CSM taking out of him and having put into himself? How did Mulder get to be an Alien Human Hybrid so fast when it took Cassandra 25 years? I have lots of questions!
