Here is what I percieve as having happened with Mulder in the past two episodes. Some of this is speculation but I think to understand the mythology it's necessary to speculate.

In season four, Tunguska to be exact, Mulder was infected with the alien virus so that the vaccine could be tested. While the vaccine worked enough to keep him from being killed, it's not perfected so some remnants of the virus remained in Mulder's system. This didn't make Mulder part alien, it was just kind of like junk floating around in his system.

The alien artifact that Mulder came into contact with in Biogenesis somehow activated the alien remnents inside of Mulder. The previously dormant alien substance began doing just what the aliens can do, i.e. think at a super human rate. It's been implied that aliens are far superior to humans when it comes to intelligence, so what would just be normal thinking for the activated alien inside of Mulder is enough to kill a human. The drug that K-Man gave to Mulder drugged up the alien so that Mulder could be lucid for at least a few moments.

I believe that CSM was taking the alien part of Mulder's mind out of him and putting it into his own brain. With a manufactured alien human hybrid now out of reach, he figures the only way he can survive the alien holocaust is by having in his mind what Mulder already has. What I can't figure out about this is why CSM thinks he can live like that when it obviously incapicated Mulder. Perhaps he took a miniscule amount of Mulder's infected brain, enough to make him a hybrid, not enough to kill him. I think that by performing that procedure they removed the alien part from Mulder completely, which makes him no longer an alien human hybrid but also is what ulimately kept him from dying. So you could say CSM saved Mulder's life, though I wouldn't give him that much credit. It is possible, though, that since CSM only took enough of Mulder's "hybridness" to make him a hybrid, Mulder was left with some but not enough to make him die.

Basically I think that anyone who was in the Russian gulag in Tunguska would have had the same reaction to the artifact that Mulder had, but of course none of them escaped so they're all dead.

Whew! I need to take a breather. Did that clear anything up or just make it more cloudy?
