As far as why Mulder got abducted the second time when he was never abducted the first time, I think I know why. It all goes back to his infection with the black oil allowing him the alien junk DNA in him to be activated by the alien artifact at the beginning of S7. CSM said that the bounty hunter was cleaning up all evidence of the aliens, and Mulder was definitely evidence. Even though he had that brain surgury that made turned his alien DNA off, or whatever that crazy surgery did, he was still evidence. All of the others who had been abducted had the same crazy brain activity that he did, or so Scully said after looking at their medical records.
