These two eps do show a distinct change in M and S. They come right after Millenium so that either means that after the kiss they now feel more connected to eachother and are heading for a complete romance; have talked after the kiss and maybe done some more talking as they definitely show more familiarity towards eachoter particularly in Rush where Scully drags him away from Chastity. It was a posessive thing that only being involved with Mulder, would produce. And Mulder's response also dances to this drum. The same for first Person Shooter so if they weren't actually doing it there was definiltey some kind of mutual acknowledgement happening; or they could have begun a sexual relationship after the Millenium kiss thus explaining the GBV ,Rush and FPS behaviour and also Scully's leaving in all things. Her so called content look as she gazed at Mulder asleep in all things was probably due to the fact that they had already been doing it but this time she felt it was totally right and just looked content in finally knowing this.

I really don't know. I lean towards the 'they didn't do it till all things' theory to 'They did it after Millenium'. Somehow I think the latter could be the right one. However Scully , although lighter in mood after Millenium, didn't really get high till after all things. so I really don't know and I guess we never will.
