Well, I'm not really committed to the "late season six consumation of the MSR" theory; just thought Rabid made some good points in her defense of it.
However, just to play devil's advocate: In "The Sixth Extinction/Amor Fati", Mulder had just been through yet another near-death experience. Maybe his other doctors had told him to refrain from vigorous activity or excitement, including sexual activity, until he was completely recovered. Scully, as both his partner and a doctor involved in his medical care, would be aware of these restrictions.
If they *were* lovers at this point, they were almost certainly just beginning that phrase of their relationship, which would mean they had probably not reached the point where they could share mouth-to-mouth kisses, sleep together in the same bed, etc. without wanting to go "all the way". So. . .Scully left him with a forehead kiss because she figured if she kissed him on the mouth or hung around his apartment too long, she'd be too tempted to ignore his medical restrictions and just jump him!!
Let's face it: if *you* had just become Mulder's lover, a few weeks earlier, after six years of UST, wouldn't it be hard for you not to start ripping his clothes off the first moment the two of you were "alone together", medical restrictions be damned???
And, in "Hungry", the medical restrictions had been lifted, so Mulder and Scully asked themselves: "Would we rather investigate yet another mutant with disgusting dietary habits, or would we rather stay in our nice hotel room and do the Naked Pretzel together?"
(Yes, I realize that all of this is "reaching" a bit. . .but you asked! )
