Your quite right. I would only suggest cutting it out if the puller/pusher doesn't work and are confident in being able to carry out the task. I'm ok with it but I would always suggest trying the correct method in any job first. Quite often though there becomes a need to adapt things when all else fails.
Can only think that a brass screw has been used to reduce the risk of corrosion and is much easier to drill out than being stuck with a seized grub screw.
