"The ghost of your father has always been between us." and then he goes on to say, "Your mom needs closure as much as you do."

I've always assumed that the first sentence and the gesture were both meant to indicate Frank was referring to Trish, not Harm. So yeah, I think it's quite likely she struggled at times with the thought of having betrayed Harm Sr. Her own words were that she'd always held a little bit back, waiting for Harm Sr. And Frank either knew because they'd talked about it or could tell. That he never seems to have let it affect his commitment makes him an incredible man, in my book.
